Protein Skimmers: How Microbubbles Keep Reef Water Clean

Every marine tank accumulates dissolved organic compounds: leftover food, fish waste, mucus, and the byproducts of coral metabolism. Left alone, bacteria break these down into ammonia, then nitrite, then nitrate and phosphate. A protein skimmer intercepts a chunk of that load before it ever reaches the nitrogen cycle, and that is what makes it different from a filter sock or biological media. It removes waste, not just processes it.

How a skimmer actually works

Inside the body of the skimmer, an air-water mixture is forced through a narrow chamber, usually via a needle wheel pump or a Venturi fitting. This shears the water into a dense column of very fine microbubbles. Dissolved organic molecules are naturally attracted to the air-water interface of each bubble, a property called polarity, and they stick to the bubble surface as it rises. The bubbles climb the reaction chamber, get denser and stickier as more waste attaches, and eventually spill over into a collection cup as foam. Empty that cup, and the waste is gone from the system permanently rather than being converted into something else you now have to export with water changes or macroalgae.

Sizing to your tank, not just its volume

Skimmer ratings on the box (rated for X litres) assume a lightly stocked tank. Bioload matters more than raw water volume. A 300 litre reef with a handful of small fish and modest coral needs less skimming capacity than the same tank run heavily stocked with large predatory fish and daily target feeding. As a rough guide, aim for a skimmer air draw and reaction chamber size rated at or slightly above your actual tank litres if you keep a moderate to heavy fish load, and don't be afraid to size up if you feed frozen foods generously or run a fish-only-with-live-rock system, which tends to produce more dissolved waste than a coral-dominant tank with light fish stocking.

The OCTO Essence S-130 is a good example of a compact in-sump skimmer built for smaller reef systems, roughly in the 300 to 500 litre range depending on bioload, using a needle wheel pump to generate a fine, consistent bubble column without needing a lot of sump footprint. Its size makes it a practical fit for many Brisbane-style nano and mid-size reef setups where sump space is limited but nutrient control still matters.

Sump placement and plumbing

Skimmers need their own dedicated sump chamber, ideally the first chamber after the drain, so they process water before it passes through carbon or other media. Water level in that chamber has to stay within a narrow band, usually marked on the skimmer body, because even a centimetre of change alters bubble contact time and foam quality. A gate valve on the return or drain feeding that chamber gives you fine control over level without touching the skimmer itself.

Tuning for a dry, stable foam head

A well-tuned skimmer produces a foam head that is dry at the top of the cup, meaning it is mostly air with waste residue rather than wet, watery bubbles that overflow constantly. Getting there takes small adjustments over several days:

  • Start with the air intake valve fully open, then close it gradually until bubbles are fine and uniform rather than large and chunky.
  • Adjust water level in the sump chamber in small increments, since a few millimetres higher often pushes foam higher in the neck.
  • Expect a new skimmer to run wet and unstable for the first one to two weeks while a biofilm layer builds on the internal surfaces, a process often called breaking in.
  • Clean the collection cup and neck regularly with fresh water, since dried salt and organic buildup on the cup rim will affect how foam collapses at the top.

Run the skimmer continuously rather than on a timer. Turning it off overnight lets waste accumulate and re-dissolve, defeating the purpose.
